What exactly do you mean by "can't use"? E.g. the options are missing? Disabled? Something else?
In any case thank you for your time and work :)
So:
-Disabling every mod but Repaint, Harmony, Loading Screen and the Unlock/Infinite mods with retexture OFF - All vanilla and Vanilla+ highway roads appear with faded segments and black textures on their nodes. The NE Road Replacement highway has this weird line effect.
-Enabling everything with retexture OFF - Same as the above.
-Disabling every mod but repaint, harmony, loading screen and the unlock/infinite mods with retexture ON - Most highways are ok including the old NEXT2 ones. The faded appearance remains to:
Asymmetrical 3-Lane highway with and without sound barriers
4-Lane 2-Way highway with and without sound barriers
All the bus expressways/highways
The Vanilla+ highway
The NE Road Replacement has still the line effect.
-Enabling everything with retexture ON - Same as the above.
Some roads change color without problems others don't, or/and have weird nod/line effects as you can see in the screen shot https://ibb.co/YpbHK1q
Mind that the left six roads are vanilla and the other two custom (the top one from the vanilla+ and the other one from the NE 2 road replacement).
It happens for 6 lane roads, IIRC these were ones from the Mass Transit DLC. If I click the paint brush icon then select a node, that specific road won't change color, but an entirely different road/network changes color.

- Don't replace textures for cylis' highways
I have paint a road.
But when I place another type road it's still gray and have to paint it manually again.
How can I choose that every type of road have the same black paint on it?
As for crashes, nobody can give you any advice without seeing your output log.
If you want to apply a color overlay to an ENTIRE building, not just the areas the creator has designated, then you use Colorize. Invert is more specialized and switches the area affected by the color map (areas previously covered won't be, and areas previously not covered will be).
