All can be done in Story or Free Mode.
Those who show up in more battles: it is enough to kill them one time. But keep in mind to kill them in all their forms (Zodd, Wyald and Grunbeld).
For the Apostle Lord Achievment use Griffith on any difficulty.
For Berserker achievement switch difficulty on Berserk. You can use every hero you want.
