The room on the second floor of the basement was missing and I found it annoying to enter the portal and go through all that “dream” restarting, there could have been some reference to the worlds that Ford may have been told about in the books (it's been a while since I stopped following Gravity Falls so I don't know if there is) or by the world of ideas that Bill made for Ford. The museum area in the cabin could have been bigger, the windows in the rooms could have had the physics of opening and closing too.
The room where Soos and the twins played that cursed pinball game was missing.
There could have been Ford's bunker.
It would be more interesting to look for the third diary like Dipper in the forest than the mushroom puzzle.
