On April 3 2015, in the XCOM bug thread you posted, is a post by someone (I quoted the post you can CTRL+F/search my name 2 pages back from yours) who talked about a bug which resulted in their ending up with -$4k. It doesn't sound like the same circumstances, but it's conspicuous that the numbers match, and you might find out more about your experience from reading what they had to say.
