Could've sworn I saw it happen in a Ghost playthrough on the Clock Tower. The blacksmith in the barracks noticed missing loot for the second time and his lines indicated that he was sure someone was there. Was that a fluke from a mistake on the players part that I missed, or can that actually happen just from the AI noticing loot go missing, that they actually draw their weapon and search for you?...
