I had the same problem. Just start Captain Spirit and continue the game till it ends (you should only wake Charles and talk to Claire), then start LiS2 and it should 'see' that you completed Captain Spirit.

All I had to do was reinstall captain spirit. I didn't even have to load it up.
As long as you played to the end of it it will detect it by doing that.

just in case somone still have this problem

go to
user > AppData > Local > Dontnod >
here there are two folders named by some numbers
one of them contains (LIS2) and the other one (CaptainSpirit)

now all you have to do is to copy and paste (CaptainSpirit) folder to the one with (LIS2)

This is what I did. If you have issues, do what MASOUD.RZ says and you should be good to go. also, remember to restart your game so it actually sees the save.
