you can recover them however there is a merchant who sells them so you can spent a little more freely :)

Unless of course you're talking about the rather more permanent fusion using Orbs of Masamune, which *IS* permanent in that you will lose the gem you put into the "fourth slot" as it's permanently affixed to the weapon at that point. You can replace it, however, but the gem you're replacing will be lost.

Other than that, though, you can swap gems around in the 3 slots to your hearts content, with no loss whatsoever.

This an old thread but i have gems disappearing all the time from weapons and i dont know if they go back to my inventory or not

You sure you're not accidentally pulling them from another weapon when equipping to a different one?
