Unfortunately yes. There is a way to force a different frame rate, but it would most likely mess with cut scene timings and impact your enjoyment of the game.
The issue is described by these two pictures:

You want the game to look like it does on the right, but instead it looks like it does on the left. You want to see clean sharp pixels, but instead you get a smeared out mess.
Solutions that work:
1. Press <Alt>+<Enter>, then zoom in with <Win>+<+/->. If you get an incorrect result disable smoothing in the magnifier options.
2. Press <Alt>+<Enter>, then use the "Lossless Scaling" app on Steam in "integer scale type" mode. It costs a few dollars but it is much more convenient to use than the magnifier and also automatically adds black background.
A solution that doesn't currently work with this game, but maybe the devs can make it work if only they wanted to:
Some of the newest GPUs have the "integer scaling" option built into their driver options. But it doesn't work with this game, because this game incorrectly upscales the picture by itself instead of trying to switch the monitor resolution to 640x480. If it did this even more convenient method would work as well.
Hi, I'd like to know if there's any known issue about the full screen mode:
switching the game from windowed mode (even full stretched) to full screen causes the game to get capped at 12 fps instead of the 40 ones...
This thing happens to me in 1080p, 1440p and 2160p.

P.s. I replayed last autosave save and get it during creditis
At the beginning of the game I ran into rice bot and my game crashed.
The game is not started with win 7 x32 due to reported incompability with this system by steam
