That doesn't sound great :(
Did you install the game onto an SSD, or an old school Mechanical Drive? I only ask as I had similar issues with different games when installing on older slower drives.

Also, any idea which mission you were playing at the time?

It is installed on an NVME SSD.

I flew into a red lightning cloud before I got the upgrade. I do not recall what mission, but it was fairly close to the beginning.

I have the same problem and I keep dying every time the save boots up on the 3rd level whenever I'm remotely near that red thing with the whip laser cinematics. The game really shouldn't autosave in a lightning cloud, and the alarm would keep sounding even when I exited to the menu. Turning the game off and then back on fixed it though.
